Not being sure what you mean by crying, there could be 2 things: tears or whimpering sounds. Either way, you should find a local vet that has experience with bunnies and ask them.

Bunnies are highly intellectual and emotional animals. If your bun is locked up in a cage all day long, he's not getting the attention he deserves, and may be suffering from stress and depression. Make sure you give alot of attention to your bunny, give him at least several hours a day out of his cage so he can stretch his legs and run. Consider getting a litter box for while your bunny is out of his cage (yes, rabbits are easy to litterbox train), and you may soon find that you have a rabbit that's happy, enjoys life, and is ready to become a house rabbit.
