Snakes are vertebrates an breath in essentially the same way we do, except most species only have one working lung, and additionally use part of the trachea as supplemental lungs. They breath in and out the the nose. While swallowing snakes breath through a tube in the mouth under the tongue.

Aquatic snakes are just like any other snake when it comes to breathing; They surface for air. Sea snakes, water moccasins and any other water going snake will stay above/near the surface or rise up to the surface for a breath of air.

sea snakes can hold their breath for long periods of time. The nostrils have valves that consist of a specialized spongy tissue to keep water out, and the windpipe can be drawn up to where the short nasal passage opens into the roof of the mouth: an important adaptation for an animal that must still come to the surface to breathe air, but may have its head partially submerged when doing so.

The same way as any other animal. They breathe in air through their nostrils. They have simply adapted to hold their breath for long periods, so they can stay submerged for many minutes.
