Talk to prof. oak at his lab after you get both kyogre & groudon and he will give you it but you need to have both kyogre & groudon in your party or else you can't get the green orb. You can only get one of either kyogre & groudon in either game (HG: kyogre, SS: groudon) but you need either the red orb or the blue orb (HG: blue orb, SS: red orb) but i don't know to get either one. Can you get rayquza from trading kyogre and Groudon on Pokemon heartgold?
You cannot use Groudon or Kyogre from R/S/E to get Rayquaza. You MUST show Oak a Groudon that was caught in Soul Silver and a Kyogre that was caught in Heart Gold to get him to give you the Jade orb. The only way to find Groudon or Kyogre in the embedded tower is to beat Red on Mt. Silver first then go see Mr. Pokemon on Rte. 30. He will give you the Red/Blue orb which will summon Kyogre or Groudon.
