Rubber roofs aren't supposed to be entirely flat. They should have a slight slope towards a drain or towards the edge. I would wait until you get some leakage, than tear up and reconfigure the "slight slope" to permanently correct the problem. Modern rubber roofs usually have a foam board underlayment. If you can find a supplier, I believe you can order these sheets of foam designed specifically for your roof. These sheets will be graduated in different thicknesses and numbered to be applied in a specific order to obtain the proper slope for drainage on your particular roof.
