"Pen-" is the form "pene-" takes when preceding a vowel. Words beginning with either:

penecontemporaneous (according to one source)
peneplain / peneplane / peneplanation
Apparently "pene-enclave" is in usage, although that's an incorrect formation. Should be "penenclave" or maybe "pseudo-enclave"

There may be others, and certainly many other words begin with "pen-", but it is often part of the root, or of some unrelated prefix such as "penta-".
