Saudi Arabia is not a church but a nation unfortunately runned by a church as its' government. But it has an actual population. The vatican is purely the headquarters of the Catholic religion. For it to be considered a nation is like having the Lutherans being considered a nation. So, it is good that the Vatican isn't a member of the UN but it should not be recognized as an actual nation state.

The Vatican tries to remain a neutral nation and were it to be a member of the U.N. it would be required to vote on issues and would not be considered as neutral.
