In those days religious differences were not tolerated because the governments regarded difference in religion as likely to cause rebellion.

There is a wide range of views within Protestantism, and the Pilgrims, while Protestant like the ruling party in England, the Pilgrims were very different in their views and practice. They were, for that reason, as much subject to intolerance as the Roman Catholics were.

Pilgrims had left England to find religious freedom in Holland, which they did. However, they noticed that their youth were being corrupted by and intermarrying with the locals, so they wanted to find a place that they could both have religious freedom and keep their religious and English lineage intact - the New World.

The Pilgrims were a Protestant religious sect that the Church of England had persecuted. Before their historic voyage to the New World, they sought refuge in the Netherlands. It was a tolerant nation, however, the Pilgrims found employment difficult and also the language was not easy for them. Later they would voyage to the New World.
