They were believing in one God but under different names and teachings. Then some Egyptians at a later stage started believing in Christianity; but secretly to avoid the tyranny of the Romans; and offered shelter to Jesus (PBIH) and the Virgin Mary.

The Ancient Egyptian religion was polytheistic with many gods like Anubis, Osiris, Amun Ra, etc. This paganism persisted until the Roman Empire. At that point, Egyptians became cultist, which is to say that they would choose a god from the Roman or Egyptian pantheon and worship that god over the other gods. It did not indicate any form of monotheism (since there was no denial of the other gods existence). In the 300s, Rome became a Christian Empire and this led to general persecution of pagans and cultists. Under Roman and later Byzantine Rule, Egypt became dominantly Coptic Christian. When the Muslim armies under Caliph Omar conquered Egypt, it began a mass conversion to Islam. The first dominant Muslim faith in Egypt was the Kharijite Faith, followed by Shiite Islam, and after the 1200s was Sunni Islam.

The original religion was Egyptian, until most of them stopped believing in their own traditions. They abandoned their faith and became Christians and Muslims. In fact, there is an entire district devoted to Islam in their capital city.

Today almost 90% are muslims. Almost 10% are Coptic Christians. (Coptic Christians are similar to Greek Orthodox.) There are a few Jews and other groups.
