Shakespeare was resident in London while writing his plays: he began as an employee, and later became a shareholder in, Richard Burbage' drama company (The Lord Chamberlain's Men, later The King's Men).
Commercial theatre pretty much began in London. Richard Burbage' father James was responsible for the first purpose-built theatre in the world (he also invented the word - theatre - for a commercial playhouse), and James' company was one of the first ever companies of professional actors.
He may have done some of his writing in Stratford on the off season, but there is no direct evidence of this. Some speculate that he wrote in taverns so that he would not have to pay for candles and firewood, but, again, that is just surmise. There are no records of Shakespeare's working habits. It is plausible that he wrote in the afternoons or evenings, once the plays were over, because the companies rehearsed in the mornings. Also, Shakespeare did not write the plays to be published. He wrote for a theater company; so that his plays would be performed. The plays were the property of the company, and were only published, in pirated form, until the company had them printed, thirteen years after his death.
