It's actually pretty simple to get the Fossil on Pokémon Emerald. First you go to Fallarbor Town, then go all the way to the edge of the town (Route 114). Then, you go to the Fossil Maniac's house. Then go all the way back to the tunnel he dug. The tunnel should be called Desert Underpass. Once you get in, walk as far as possible to the right, and eventually you will see a fossil, and it will be the Fossil you didn't choose in Mirage Tower!

You definetely need the National Pokédex to unlock the tunnel!

In Pokemon Emerald, the Root Fossil can be obtained by choosing it as your fossil reward after defeating the Mirage Tower. The Mirage Tower only appears under certain conditions, so it may take a bit of time and effort to access it. Once you have the Root Fossil, you can take it to the Devon Corporation in Rustboro City to have it revived into Lileep.

The Mirage Tower is a tower made of sand that appears randomly in the desert. To get to the top, you need the Mach Bike and must be able to preform rock smash. When you see the Mirage tower in the desert on Route 111, you must enter and climb the four stories to the top. When there, you will see two fossils: the Root Fossil and the Claw Fossil. If you take one, the other will crumble away. To get this second fossil, you must defeat and become the Champion, then visit the Fossil Maniac residing in northern Route 114. You will enter the small cavern he has discovered, and proceed east. As an added convenience, you may catch a Ditto in the cave. You will soon come across the other fossil that you didn't choose before.
One fossil is in the desert the other is in the desert underpass which is in the fossil maniacs house which is west from fallharbor town.(mach bike required).

you go to the dessert near Mauville City and go to the top of mirage tower(machbike included)and you`ll find 2 fossils,but you can only pick one after you pick one and Rustboro City go to Mr.Stone and talk to him if that doesn't work go to the second level of the building and talk to one of them and they'll turn into a pokemon.

The Underground. Dig at a wall, and if your lucky, you should be able to get a fossil. Only the Armor Fossil (Shieldon) is available, but defeat the Elite Four and the fossils, such as Old Amber (Aerodayctal), Helix Fossil (Omanyte), Dome Fossil (Kabuto), Claw Fossil (Anorith) and Root Fossil (Lileep) will appear in the Underground.

The root fossil is a lilleep which is some ancient grass type pokemon. The claw fossil appears to be some water type pokemon. You can get both of these fossils in the same game one in the mirage tower and the other in the Fossil Maniacs home all the way in the back of the cave. There is also a ditto in the cave and some Loudred. Hope that helps
