Most likely not, because the cotton fibers would probably get in the way. Besides, you would need the light to shine through the cotton swab in order to see the bacteria. An above light source work either. Sorry. :/
One thing you could do though is find a slide, or a pretty clear and thin piece of glass, moisten the swab a bit, and then smear it on the slide then look at it through your microscope.
