From what I've read, the lyrics are open to speculation, but, to me, it's about how the late 80s-mid 90s births generation <hereon called "we">, we're seen as pillars of social and societal change and such ("We were the kings and queens of promise"), but, ultimately, we're letting ourselves down by supporting anti-gay legislation and holding onto "traditional value's" were the victims of ourselves").
And how, while previous generations have had very vocal and politically active anti-status quo groups (civil rights in the 50s-60s, Hippies, gay rights activists in the 80s-90s) our generation is, even though many want change, quiet about it [look up voting statistics for the 18-29 age group].
("Maybe the children of a lesser God/Between Heaven and Hell, Heaven and Hell") and that we're letting all those counting on us down. ("Into your eyes/Hopeless and taken")
"Into your eyes/Hopeless and taken/We stole our new lives/Through blood and name/In defense of our dreams"
"The age of man is over/A darkness comes" means, to me, how humanity's reign as head honcho of planet Earth is coming to an end and a darkness is being drawn over Earth and the "And all these lessons that we've learned here/Have only just begun" means that everything we've learned up through now is only the beginning of what is to come.
The opening bit, to me, is related to the 'age of man' section. It means means that we're headed into a darkness, desperate and broken, as it says. In need of money, jobs, all that. ("Into the night/Desperate and broken") The "The sound of a fight" means that while we try and fight back against the status quo, the people in charge keep any change from happening, represented by 'Father', as, in media, the Father's word on something is generally seen as the final word. ("Father has spoken")
"We stole our new lives/Through blood and name/In defense of our dreams/
In defense of our dreams" means we're holding on to our violent tendencies and defending our 'dream' of America through violence and war.
The "We are the kings/We are the queens/We are the kings/We are the queens" is, if you listen, it's a chorus of people that sound about late teens to late 20s/early 30s, which is the age of the 80s-90s generation.
