Bach was fairly popular in his day but he lived under the shadow of George Philip Telemann. Telemann was the greatest composer of his day because he combined many popular styles from different nationalities.
Bach was well respected too though. He would have been amoungst the greatest composers of the day. It was only after Mendelssohn's revival of the composer that Bach really took off in popularity though, as Telemann became less celebrated.
But in a nutshell, yes, he was popular in his day. But only in later years was he recognised as a genius.
