Have vehicle scanned to determine the problem
I own a 2001 Jeep Wrangler with a 6.0 Engine and I had this happen to me just 2 weeks ago.
My number 2 injector was bad and was flooding the engine with gas. It ran horrible. DO NOT DRIVE your vehicle if you have a flashing engine light, as you can destroy your catalytic converter. I had my injector replaced and all the O rings changed and she runs great! I had this done at the dealership.
Also, if you look in your owners manual, it will tell you about this warning.

When my jeep cherokee alternator went bad, the check engine light came on and I didnt have a clue what was going on until my volt guage was reading in the red zone. When I replaced my alternator, the light went off. So in my opinion i wouldnt consider the check engine light as a alternator light.
If the check engine line is flashing then that means there is a real problem and you should have it looked at, But if the light is on and NOT flashing the it is most likely a problem with the emmisions system and most likely an oxygen sensor.

The code can be cleared by unhooking the battery. The light will return if the failure is not repaired.
Go to your local Auto Parts store and ask them to check you Jeep on their computer. They should be able to give you a print out of everything that is going on with your Jeep.
