You can nickname your Pokemon originally when you first catch them. After that you can change their nicknames at the name rater, who lives in different cities depending on which game you're playing.
You can rename a Pokemon by visiting the Name Rater in Eterna city. If you were traded the Pokemon, you won't be able to change the name though.

There is a man in the north of Goldenrod city, who lives in a tent. Go inside, and he'll rename your chosen Pokemon. Traded Pokemon can't be renamed though.
