Booth was shot dead in a firefight with Union cavalry troops in a barn in the Virginia countryside on 26th April 1865, after having been on the run for 10 days. The troops had been specially dispatched to hunt down Abe Lincoln's assassin and bring him to justice, but Booth refused to surrender and preferred to die in a gunfight than be taken alive.
The shot that ended his life was from Seargent Boston Corbett of the United States Cavalry.

In the end, it is Booth who pulls Bones out of the sand where they are buried.Booth also saves Bones in The Wannabe in the Weeds(Season 3, episode 14) when his stalker, Pam tries to shoot Brennan, he steps in front of her to save her.In the Season 5 opener, Harbingers in the Fountain, Booth saves Brennan from a psychotic doctor who attacks her when she goes to question him alone. Booth breaks down the door and shoots him. Then holds Brennan while they wait for the help he called.

In the following episode, Booth has a funeral, but he's not really dead. He pretends to be to catch some guy he sent underground, and the only way he could catch him is if he was dead because the guy said I'll see you at your funeral. Bones was supposed to be informed that he wasn't really dead but the person in charge of telling the people that Booth requested be told was Sweets and he didn't tell Bones. She gets mad at Booth for not telling her personally.
