You need to go to Mr. Backlot's mansion (It's just south of heart home city). Once inside enter the first door that is down the right hand hall way. In this room there is a book and if you read it Manaphy will be added to your pokedex as a Pokemon that you have seen. If you want to catch one I think you'll need to use an AR (Action Replay).
