They were, but not at once.

At the beginning, the Northern troops did not want to work with blacks. Then the average white soldier began to see that some black privates in a unit could share out the heavy labour, as well as helping his own promotion prospects. Gradually blacks in uniform became accepted, and by the end of the war had acquired a certain amount of respect in the front line.

The Confederates, of course, would never consider putting slaves into uniform... until their manpower shortage began to get serious, when it was discussed in tight secrecy. Only in the very last weeks of the war did they start recruiting blacks into their regiments, knowing by that time that slavery was dead anyhow.
