Outside of tradition, another reason that anyone would sign in a different color is to insure that the original document can be distinguished from a copy and to ensure that fraud does not occur such as impersonation.

The CO writes in red and the XO in green to distinguish at a glance who actually wrote it. It is used commonly on the message board on incoming messages.
