Robert E. Lee was in command of the Federal troops that captured John Brown in 1859. Brown had captured a Federal arms depot, thus the Federal army took command of the operation.

John Brown seized the Federal Arsenal at Harper's Ferry,Virginia in 1859. His attempt to incite armed revolt failed when a detachment of U.S. Marines commanded by Lieutenant Colonel Robert E. Lee defeated Brown's plan and captured Brown. John Brown was tried by the State of Virginia for Treason. He was convicted and sentenced to death by hanging.
