She will probably move all her babies where she took the other one. Or maybe that one wasn't in the nest. Sometimes rabbits will eat their babies, so that might be what could happen. I have had that happen before with my rabbits, Reese's and Jenny. I saw Reese's eating her's and that was gross and sad. Hopefully though, the mom will put all her babies together again!
