Mesopotamia is referred to as 'the cradle of civilization' because historians and archeologists believe that the first real human civilizations began in the fertile crescent-- which if I remember correctly is a crescent in the Middle East that is centered around the Tigris and Euphrates rivers in modern day Iraq. So, because civilization can be said to have been 'born' there, Mesopotamia is therefore it's 'cradle'.
