There were lots of them. There were 34 states at the start of the Civil War, and each one had a governor. Many of them probably changed during the course of the war. and two states were added to the Union as well. (This ignores the issue of whether the states of the confederacy were really "states" once the war began, but that is beyond the scope of the question).

William Howard Taft was the first US Civil Governor of the Philippines, but he got that appointment AFTER the Spanish-American War. There was no American governor f the Philippines during the Spanish-American War because until the war was over the Philippines were a Spanish possession and had a Spanish governor.
Andrew Johnson was US senator from Tennessee when the war began. He remained loyal to the union when Tennessee seceded. In March 1862 Lincoln appointed him military governor of Tennessee with the rank of Brigadier General. In 1864 he was elected Vice-President.
