At the simplest level, the native Irish were Catholic and were rebellious towards the occupying, protestant English. To try to pacify the native Irish, the English crown populated large parts of the island of Ireland with loyalist Scots, who were protestants. So animosity between the two religions was based on not only on religion itself, but loyalty to the English crown, ethnicity and also land rites as Irish natives were dispossessed to make way for English and Scots landlords and colonising Scots from lower down the social tree.

Their differences are their religious culture. Catholics are often nationalists in that they want Ireland to become one state Protestants are often unionists in that they want to remain apart of the United Kingdom. Catholics believe that the English monarch who are protestant oppressed them Protestants have the same religion as the monarch and therefore believe that the the British monarch is good. Catholics see the Pope as head of their church Protestants see the Queen as head of their church. However many protestants prefer to call the Queen as leader of their church with God being the head of the Church. Catholics see the tri-colour flag as their flag Protestants see the union flag as their flag
Roman Catholic AnswerFor the main part, conflicts between protestants and Catholics have been more conflicts between different peoples who happen to be Catholic or protestant. For instance, in Ireland, the Irish, who were fighting to save their nation, all happened to be Catholic, while the English were all protestant. Other conflicts have come about because of ignorance and/or intolerance. For the most part protestants have been brought up to believe that Catholics are not Christian and are worse than pagans. This has been very unfortunate, with disastrous results in some cases. I, myself, was brought up in a protestant household and Catholic beliefs were beyond the pale. I have heard that everbody was warned at my parents wedding to not tell my mother's grandmother that the bridegroom's mother was Catholic. All very sad.
As the world becomes increasingly more secular and begins to fall apart at a faster and faster pace, I believe that many protestants (I mean those who truly believe in Jesus Christ, and are trying to live a Christian life as opposed to those who are mere cultural Christians because they were brought up that way) are coming to see that Catholics are actually Christians that are trying to live by Christ's teachings (of course the Catholics have the same problem in that huge numbers of them are cultural Catholics and not sincerely convinced Christians). Thus Catholics and protestants have come together to fight the appalling abortion scandal and all the other legalized sins in our society whether it be same-sex "marriage" or any of the other sinful tendencies in our modern society.
Answer from a CatholicPersonally, I don't know anybody who is upset with protestants. I am concerned, especially with my friends who are protestants that they have been brought up in total ignorance when it comes to the faith. I am concerned that they are told it is not even possible to "work our your salvation". But neither myself, nor anyone else I know is "upset" with protestants. Perhaps you could be more specific?

There was a burgeoning population and Irish Catholics were discriminated against by Protestants. Then the potato crops began failing, causing a potato famine which was the precipitating factor for a major migration to the U.S.
