Some tombs were empty because grave robbers robbed the tomb of its riches.
I don't know exactly how many, but I know there are Egyptian pyramids, Aztec and Mayan pyramids, unfinished pyramids, and rock pyramids, and sand pyramids.
The Egyptians buried there dead in small sand dunes inside the desert. They still did this after pyramids for pyramids were only made for the wealthy. Also the pyramids were only made around the early ancient Egypt, and they switched over to chambers underneath the ground because of grave robbers. Most grave robbers still found a way into these but mysteriously King Tuts tomb was found, not by grave robbers, but by 20th century Egyptologists. The hyroplypgs and pictographs in, or outside a pyramid would include warnings to possible grave robbers, aswell as the story of the pyramids "occupant"
Well, Akhenaton was a great pharaoh and contributed to society, so I very highly doubt they would just not care. There were many grave robbers in ancient Egypt, so there is a high chance that it just got robbed and sold for money.

In a pyramid there was a maze of different channels and dead ends. This would help prevent thieves from stealing anything. There were also a series of traps that prevented the pyramids to be robbed. But often times this did not work. Many pyramids were found that had nothing inside.

The pyramids were built to be a tomb for the pharaohs.These tombs would be full with traps to ensure they tombs were not robbed, King Tutankhamen's burial sight was in the valley of kings, his grave was not robbed or found until 1923, it was found by a wealthy man named sir Howard Carter. The biggest pyramid constructed was the Great Pyramid Of Giza, and still is the largest pyramid ever made!
The pharaohs didn't want their tombs to be robbed. Sometimes the tombs still got robbed because some of the robbers was one of the people who built the pyramids.
Store them as a Resting site ( Grave's) for the leader's.
