The Imperial Spanish government had two primary (and interrelated) objectives towards and against Native Americans. The first was depopulation, subjugation and control through religious conversion, infecting them with European diseases, and militarily through the sword and rifle. The second were economic by exploiting the Native Americans into slave labor.
