There are different kinds of intelligence. Superman has a Kryptonian brain which makes him very good at the sciences. But he considers Batman to be the most dangerous man alive. The best way I know to put it is that Superman can fight a battle-- Batman can plan a war. It is a pretty safe bet that Batman has devised means to neutralize or if need be even kill, every superhero out there, in case they go bad. Batman has the strategy skills.
At the end of "Dark Knight Returns", Batman has to plan an attack on Superman, basically to beat Superman to a pulp and make him understand the wrong he has done by being the Government's lap dog and getting rid of all the other superheroes... that "the American Way" does not consist of letting the government get arrogant, secure in the knowledge that whatever the world's response, Superman will clean their clocks. Batman would never have fallen for that to begin with, so his patriotism could not be used against him.

Doctor Who, undoubtedly. Batman is a superhero with terrific and mysterious powers of strength and superhuman ability, but he isn't a brilliant cosmic genius who has travelled throughout space and time like The Doctor.
