Elizabeth is one of the names she was given at birth; she chose to use it as Monarch when she took the throne. There is some controversy over the designation II. Elizabeth I was a Tudor (the famous and brilliant daughter of Henry VIII). When James (House of Stewart) succeeded the childless Elizabeth, the Kingdoms of Scotland and England were united. There was never an Elizabeth I of Scotland. ---- The mother of Queen Elizabeth II was born Elizabeth Marguerite Bowes-Lyon. Her elder daughter she and her husband named Elizabeth; the younger they named Margaret.
Queen Elizabeth, the Queen Mother (1900 - 2002) was born Elizabeth Bowes-Lyon. She married Albert, (a son of George V and Queen Mary) who was then the Duke of York, but he became George VI (1895 - 1952) on the abdication of his older brother, Edward VIII. As her husband became the reigning monarch, Elizabeth became his Queen Consort. On his death, her oldest daughter, also called Elizabeth (b. 1926), became Elizabeth II, so, as mother of the monarch, she became Queen Elizabeth, the Queen Mother (to avoid confusion with her daughter).
When Elizabeth II was born, she was not at that time a very likely heir to the throne. Her uncle was next in line and it appeared that the lineage would follow his line rather than her father's. Elizabeth's place in the line of succession became far less remote when her uncle, Edward VIII abdicated after less than a year on the throne, leaving her father as king. Her father then reigned as George VI. At his death Elizabeth became queen, because she had no brothers*. Also, her mother's name was Elizabeth, and her mother was adored and lovingly known as Elizabeth the Queen Mother. So at her birth the direct connection with Elizabeth I was less strong, although the association is unavoidable. She could have chosen another regnal name, a name to be called when she took the throne, but decided on Elizabeth despite the controversy it caused in Scotland. So she may not have been deliberately named after Elizabeth I, but she embraced the connection at the time of her accession.
The problem among the Scottish comes from the fact that Elizabeth I was never Queen of Scotland; Scotland had an independent monarchy during the reign of Elizabeth I, and England and Scotland united only under James VI of Scotland I of England, following Elizabeth's death. From the point of view of Scotland, the current queen is Elizabeth I.
*There is a movement currently to change the rules of succession so that the eldest child takes the throne regardless of the eldest child's sex.
