The last two Unown are located in the hall entrance.
You must solve all four of the picture puzzles and solve all of the word clues to get to the four hidden rooms (you will need to have Ho-oh for one of the word clues). You also need to catch all 26 of the alphabet Unown.
Once you have done that, you will need to talk to one of the researchers in the Research Center. Keep talking to him until he tells you he has nothing more. Then go into the hall entrance and look at the writing in the middle of the back wall. The researcher will show up and talk to you. You will be taken back to the Research Center.
When you return to the hall entrance, ! and ? Unown will appear.
First, you must capture all the other Unown and enter all the hidden rooms in the back behind the puzzles in the different chambers, then, talk to one of the guys inside the house outside. You have to talk to him each time you solve the puzzles.
Go back to the main entrance of the Ruins of Alph directly left of the house and he should be in there investigating the walls. There should be a spot where you can press A at and it should open another room. That is where you can catch the last two Unown.
Also, to reach the last two puzzles: you have to go through Union Cave. Take the ladder where the Firebreather is and Surf across the water. There's two paths that'll take you to them.
And to access the hidden rooms: you have to do what it says when you press A on the back wall;
-Use an Escape Rope on the wall behind the Kabuto puzzle that says "ESCAPE".
-Use Flash on the wall behind the Omanyte puzzle that says "LIGHT".
-Use a Water Stone on the wall behind the Aerodactyl puzzle that says "WATER".
-And put Ho-Oh at the front of your party at the wall behind the Ho-Oh puzzle that says "HO-OH".
