I think so. I mean, for all the esteem he gives Dexter on his work, in Season 2, Dexter did nothing but screw up his cases and didn't help on the Bay Harbor Butcher investigation much. Lundy even called him out on multiple counts of bad blood work. However, in Season 4, Lundy claims Dexter is the best, and practically teases him with info on the Trinity Killer. I think that he must have realized that Dexter was at least a strong suspect for the BHB. When Lundy retired, I think he went to Miami not to work on the Trinity Killings so much as try and give Dexter enough info to kill Trinity, since the FBI obviously wasn't helping stop him.
