well, you have to catch all of the shadow Pokemon, get their heart to open (by battling, or by using the colone case, helps out a lot), purify them at the relic, then defeat all the admins (miror b, dakim, venus, and chief ean,) after that, you should probably go the realgam tower and defeat everyone there, then go to outskirt city, (the train at the beginning) and defeat the shady character (insert your name here) after defeating him, he'll tell you that he was a cipher peon. If you missed any shadow Pokemon, they shall be at the snaggum hideout waiting for you. ...hope this helped. :)
