They're a bit coy about it, but yes, pokemon mate. All pokemon have an 'egg group' which shows which pokemon it is compatible. For example a Mudkip is part of the 'monster' egg group, as is an Aron, the two are compatible.
You leave both pokemon at the daycare centre, and eventually an egg will 'appear' - they don't mention mating, but the baby will be the same species as the mother, and can be born with some of the father's moves, check a list to see which ones they can inherit.
