Hussein was a legitimate threat to the continuing power of the Umayyad Dynasty. In order to prevent Hussein from having any chance to become Caliph or a spiritual leaders strong enough to usurp the Caliphate through strength of will, Yazid I ordered his execution. It was a political move that is condemned today by nearly all Muslims regardless of whether they are Sunni or Shiite.
