That's because the two waters mixed and made a glass of water has 'saltiness' somewhere in between the fresh water and the salt waters you made. Having said all that, well out at sea from the mouth of the Amazon, the surface water is still fresh, due to density stratification. The same effect is seen in the New Zealand Fiords, where wave action is slight.
