I have a Honda Civic and the battery died, so i hade to jumpstart it and the alarm went off. The alarm went off because the security system that protects against robbers ext. But in my case, I had to put a master key into the ignition to stop the alarm.
To reset the alarm on a 1999 Town Car, put the key in the ignition and turn the ignition to on then off twice. This should turn the alarm off if you cannot get it to turn off otherwise. If this does not work, then the alarm is probably an aftermarket and the best thing to do is to disconnect the negative battery cable.
I put in a new battery and I was unable to start the car; I am wondering if this is due to the fact that I disconnected the alarm some time ago. This is the first time I've taken the battery out since I disconnected the alarm.

sounds like the alarm was still set...same thing happened to me..we dissconecceted the battery..but you can lock the car,then using the key,turn the key toward the right then back to the left...it will dissarm the alarm
disconnect battery and taking no longer than 30 seconds after disconecting batterie use the alarm control to turn off alarm. reconnect battery if this does not work you will have to take car to dealer there is a special tool for plugging into modern cars to avoid complete loss of battery power when changing batteries etc in newer models
My 1994 Golf had an alarm system in it so I'm assuming your car has one too. The alarm has a separate horn which will go off when the battery is reconnected. To turn it off, use the key and lock and unlock one of the front doors a few times. The alarm should turn off at this point. This will happen every time the battery is reconnected so be prepared and leave the key in the door lock when you are about to reconnect the battery, once it is connected and the alarm goes off, turn the key to lock and unlock and the alarm will stop. it might be that your car is "locked up" like mine does...i dont know if this will work because i never have changed my battery and i dont have an alarm, but first turn the key forward, but not on...put the parking brake on, put the car in the gear labeled "1", and then put it back into park, take the parking break off, and start the car...that sounds like something i made up but it works every time.

pull out the fuse for the alarm and that will disable the alarm then just start it up Try unlocking the drivers door with the key, there should be a switch on the back of the key cylinder to turn alarm off.
