Assuming there's nothing wrong with the light circuit itself, usually a large load on the same branch circuit (circuit breaker) will cause this. Is your refrigerator on the same circuit? When the compressor kicks on, it will drag down the voltage on the entire circuit. This is most easily noticed by flickering or dimming lights.
Hard to know what you are meaning? A timer is a device in a circuit that switches on then off at given times. There may be many on/off operations not just the one. Think of some lights, say street lights that come on at a certain time then off at a later time. If they are electric that would fit you question. Three way switches do not have a up-on down-off position. With the lights off, reposition the switches so that the handles are all down. This is the start position and depending on how you enter the room and turn on the lights certain switches will be left up when you leave the room. That is just the design of the switches and for the asthetics of the look, all handles down the lights will be out.
why do my lights flicker and interior lights flicker
On my Lexus I had an issue with the lights staying off when it was cold. This was the case for all of my dashboard lights. Then they would flicker back on. There are Caps on the board for the instrument panel that were blown. This was the case for my fuel cage that didn't work consistently work as well

What kind of flicker do you mean? I own an '05 Aveo (my first car) and I find that my running lights get dim, go back to full brightness, and repeat. My interior clock goes in and out too. Why I mention the clock is that when I did a little research, I found that the circuit for the clock and the headlights are connected. After checking it out, I found that when the lights are bright, the clock is out, and when the lights were dim, the clock was on. I don't know if this is your issue, but it could help.
you can also have a wire that is exposed and that can be making them to flicker
check the dash board ground connection...it may be loose
Found out the problem, it was the door ajar button
The alternator is on its way out.
