The only way to delete an update without uninstalling that update is to remove the entry from the registry. If you don't know what you're doing then simply leave it be.
If you have more than one version installed this could happen but normally when you get an IE update it will just overwrite the old one. If they both load up the same version of Internet Explorer then it is safe to delete one of these shortcuts. You will get the warnining that you need to uninstall the program itself but don't worry about that because you'll still have another shortcut.
