Run your spyware, antivirus, move any files you want to re-arrange, and/or anything that could cause large amounts of data to be shifted. You may want to disable any programs that actively use your hard drive during the scan to prevent any hickups (although these wouldn't ruin your computer if left running).
Analyze your disk, see if you need to defrag, and if it says you do, defrag. Constant defragging of drives could be bad as you are moving large chunks of data and potentially 'wearing out' the drive. In normal cercumstances you shouldn't need to defrag but once every few months.
Double-click My Computer, right-click the disk to defragment, and choose Properties > Tools > Defragment Now.
No. Chkdsk may find disk errors relating to bad sectors. You want to correct these errors, locking out the bad sectors, before you defragment the disk. This is because a defrag will rearrange vast amounts of information that is on the disk, and you don't want portions of previously-readable files moved to bad sectors and be thus made unreadable.
The same way you defragment a normal PC hard drive. Hook it up, right click the drive in My Computer, go to tools, an among, disk clean up and error checking, there should be the option to defragment it. Once your there, just click defragment.

First you disk clean, then you disk defragment. Both are under the System Tools. To get to System Tools, click on Start, click on All Programs, click Accessories, move over to System Tools, then click on Disk Clean. Do the same for Disk Defragment. This should be done after purchasing a new computer, and once every 3 months as maintenance. To really boost performance, you WILL have to purchase upgraded RAM that "fits" and does not exceed manufacturer specifications.
