They are simply small because of the size of the pieces that make them up. Also, the electrons orbit the nucleus at the range they do because of the strength of the electromagnetic force. If this force were weaker, atoms would be larger.

Because a nucleus fits in an atom, and if the nucleus were bigger than the atom, well, it just wouldn't fit. It's so small because protons and neutrons are incredibly small, and when they bunch together to form the nucleus, the nucleus is as small as a lot of protons and neutrons.
