Evolution, the change in allel frequency over time in a population of organisms, is fact.

We can sequence enough of a populations genetic makeup to see the allels changing and we can certainly see morphological changes happening as a result of allels changing over time.

So, how can I identify any limitations of the evidence here?

That would also go for theory of evolution by natural selection. The evidence is so broad and comes from so many disiplines that any limitations on any evidence would not amount to much anyway.
