They are payed based on how much time a given task is estimated to take. If a job is estimated to take 1.3 hours and you take two hours you are making less if you do it faster then the estimated time your making more. So the rate of pay is entirely determined by the set estimated hour rate and how besy the shop is (your not payed wile sitting around waiting on a customer). So the average pay is anywhere from 25k to 75k a year depending on how fast you get the job done and how besy your shop is. Now this can change drasticly depending on if your a specialist such as turbo/super installation or proformance exhaust and other custom design work.

There are flat rate shops which pay by the flag hour, there are fleet shop which pay by the clock hour, and then it comes down to experience, and - especially in the case of flag hour shops - how much work is available. There are HD diesel techs who make great money, and then there are those who make less than their counterparts in the light duty field.
From what I have seen in my area the average labor per hour cost in a licensed certified shop is $90.00 + per hour
