It could be your TPS, throttle positioning sensor. At least, that was the case with my 89 prelude.
Engine miss or rough idle, or broken motor mount
This depends on the temperature outside and if your starting it cold. If you start it cold even in 60 degree weather it may idle rough for the first few minutes. You can solve this by letting the Wait to Start light to go out and then pressing the Throttle down slightly and letting off. This engages the high idle which should stop your vehicle from running rough for so long, as it lets the engine warm up faster.
Misfire is usually caused by faulty wires or spark plugs or both. Throttle position sensor failure generally causes poor response to the throttle. That is poor acceleration, slow to return to idle and rough idle.
It can cause a rough idle. And it will also cause the engine to die when coming to a stop at times.

Yes. Carbon deposits in the EGR valve can cause it to stick open a bit and cause a rough idle. If it is bad enough, the engine will stall out when you slow to a stop.
Check the idle air motor.
the Vaccume Brake Booster is bad.
