Did the original harness have all the correct plugs or did you leave some undone? Did you change the harness from car tranny came from? Did you change the ECM from an auto tranny to a standard one?
You need to remove the dash panel. It will allow you to get access to many connectors and it will be easier to remove the harness.

I recommend just getting a rebuilt engine reinstalled. It will be cheaper. For starts the entire engine harness and computer will have to be changed. The transmission also will probably haveto be changed or adapted to handle the 5.4L. The motor mounts and radiator are different also.

Their are very few physical advantages of having a rebuilt engine. The only actual advantage of having a rebuilt engine is that it is much cheaper than a new engine.
