With my 1998 Civic EX and standard AM/FM radio my dealer used the following simple procedure. 1. Close all doors and the trunk and sit in the driver's seat. 2. Insert and set the ignition key to the II position, the radio's clock will turn on. 3. Depress and HOLD the thin horizontal 'Program' button between the AM/FM and CD/Tape button on the right side of the radio until the clock display turns off. The doors will lock. The button is not marked and looks like a plastic separator between those two buttons. If you accidentially hit the AM/FM and CD/Tape buttons or release the Program button you will have to turn the key off and on again to start over. A small screwdriver or coin works fine. 4. Depress the lock or unlock button on each transmitter (while still holding the Program button) until you hear the doors lock or unlock for each transmitter. 5. Turn off and remove the key and the Remote Entry transmitters should work fine. You can also turn on/off the horn beeps while locking and unlocking remotely with these steps. 1. Press the Option button on the remote and hold it in. 2. Quickly also press the Lock button and hold both in until you see the led on the remote flicker. 3. You will need to do this on each remote.

Try it manually, with the actual key. If it opens that way, then the remote sending unit is defective.
Try this: Turn the ignition to RUN (do not start), press the unlock button on the keyless remote, ignition OFF. Repeat 2x. Turn the ignition to RUN, press the unlock button on the keyless remote twice, the power locks should cycle to indicate successful programming. Turn the ignition OFF and test remote.
You don't. You have to maintain the factory radio in the car somewhere or the keyless entry will not work on 96-98 civics.
What about it?
The alarm in a 1993 Honda Civic can be disabled using the program mode. To enable the program mode pull the key in the on position while pressing lock on the remote. Do this three times in five seconds and program mode will become enabled.

A 1993 Honda Civic alarm has an available program mode. To enable program mode place the key in the on position and press lock on the remote control 3. Do this three times in five seconds. Once in program mode the alarm can be reset.
Not all Honda Civics come with an alarm but I own a 1997 Honda Civic that came with a remote.
