Open the engine compartment and on the drivers side of the car is the fluid dip stick. You remove the dip stick and fill the Transmission Fluid here. Yep its small. They make a funnel that will fit or you can do what I do and take a piece of paper and make it into a cone shape. Cut the tip so it just fits and then cut the top at an angel to allow a better place to pour in the fluid. Also place a rag close by to catch any spill. Then I can toss the cone and not have to worry about all the dirt that collects in the small end of the funnel every time.
All automatic transmissions fill thru the dipstick tube.
You put the Transmission Fluid in the Transmission (fill point transmission drip stick tube) and the Oil (fill point Oil Cap) in the Engine.Hope This Helps.
For automatic trans you refill the fluid thru the dipstick and for manual theres a fill hole in the tranny..

1992 - 2002 Isuzu Troopers have the GM 4L30E transmission. There is no dipstick. There is no fill tube. The only way to add fluid or check the fluid level of the transmission is through the fill plug in the transmission pan. The transmission fill plug is situated above the fluid level of the "sump" area of the pan. Add fluid by pumping it into the fill plug and let any excess drain out. You'll know it's topped off when the fluid stops pouring out.

I don't have a 2006 but I have experience with other model Toyotas. I suspect you fill it through the dipstick tube.
