No Stain is applied to wood before any sort of sealer stain enhances the color of wood to bring out grain different densities of wood absorb the stain at different rates paint, varnish, lacquer seal out water after a stain is applied. Lately stain is hard to find the one step idea stain,sealer, clearcoat all in one is the norm the results are so much inferior i have no idea how they can sell that junk. perhaps that is why you can find so much nice furniture on trash day
If the deck was sealed before it rained, then there will not be much damage done to the deck. However, if it was only painted, some of the paint may wash off,and there may be some water damage to the wood of the deck.Ê

I agree with Charles. I would also sand the piece of wood with the stain a bit then apply the darker stain.
The base or the solvent or the stain itself can be used to even out the color. Use a soft cloth and dampen it with the any of the three and rub it into the heavily stained area until you get the color even out.
