It may be the blend door actuator. This part starting making a clicking sound in my 2003 Lincoln Navigator. It is located in the back right panel next to the rear seat. When I removed the actuator and opened it up, I found that one of the gears was partially stripped.
are you talking about a blend door? if so they usually run between 20-40 bucks on EBAY... dealers charge about 79 for the door. if this is not what your talking about i am sorry

The 2003 Lincoln Navigator air conditioner airflow is directed by lending doors. The blending doors open and close to direct the cool air. The blending door for the passenger side vent is probably stuck closed.

Remove the seats and then the center console. Remove the piece of plastic that directs heat to the floor. Finally remove the bracket that is under the glove box that connects to center. You can now access the blend door without removing the dashboard. ...set your controls to all the way cold and with the ac on as new blend doors come this way. Have patience the blend door screws tale some time to get out.

It is in the middle underneath. You must remove the center console to gain access. Then remove all the trim under the dash. It is a white unit located on the bottom of the hvac plenum.
