The heater core is a radiator in the car, warmed with coolant from the engine. When you put the Air-con on hot, and turn the fan on, the air is blown over it to warm the air (and you in the car) up.

As it contains radiator fluid, it can cause the level to drop if it leaks. Check the carpets in the car to see if they are wet with radiator fluid, or to see if the car leaves a puddle of fluid coming out of the air con condensation drain.

If a lower radiator hose was replaced on a 1999 Dodge Grand Caravan, but it is still leaking fluid, it could be that there is a hole in the radiator. It could also mean that there is damage to the overflow reservoir or its hoses.

Does the coolant from the radiator run through the transmission in a 1994 Mazda MX-6 and could negligent transmission work result in the car overheating constantly?

No. the transmission fluid has only little part of the radiator area. Low fluid could cause oveheating. A bad fan motor or sensors could cause oveheating. Find that problem now before you warp the heads and intake manifold and burn all the gaskets.

Where does radiator fluid go?

Unless your radiator has a leak, the radiator fluid stays in the radiator.
