I had same problem, but this can be caused by a few different things. its either the PTU, the coil pack or the ECU, more often than not its the ECU!
Could be your power packs, either one or both.
The problem is either the blower motor resistor or the blower speed selector switch.
The brake that is locking up on the 97 Lincoln probably has either worn pads or a sticking caliper. Check the brakes soon, as the problem could cause a wreck.

Either try disconnecting the battery for about 10 minutes or have vehicle scanned to determine problem and have codes cleared
There is a technical service bulletin for this problem. It's either the PCM (powertrain control module) or the Idle Air Control Valve
I was told by my cousin who is an auto mechanic that dirty oxygen sensors would cause that problem. You can either replace them or you can wash them.
I have 1998 a Lincoln town car with the same problem.. It idles rough when you start, then smooths out once it warms up and you give it gas. From what I am reading its either an oxygen sensor or you have vacume leak in one of your hoses by the manifold.
