That's funny you have the same problem as i do. my 69 is just about rusted through all over on the roof, so i have heard quite a few different ideas. One is to chop the entire room off, and weld in a new one, This is quite expensive and the cheapest shop that i found said $300 plus you have to find a donor car with a good roof. The other idea is to just cut the Sheet metal off of the roof, because there are still structual braces underneith. Then just weld in new sheet metal. the problem with this idea is that it is very hard not to warp the metal in such a way that the car looks rediculas.
The easiest way and the way that everyone says not to do is just to sand down, Get some rust spray, and fiberglass the roof. don't just fiberglass the hole because rust will never stop till you cut it out, so if you fiberglass the entire roof, It wont cave in even if the rust continues. Im going to go ahead with this idea, because if i try and mess it up, its like oh, well ill just buy a new roof like i was going to anyway. I think its worth a try, but do your best to cut away small patches of rust, and sand the rest. Then fiberglass.
